Discrepancy in Files while raising PR.

I am trying to raise a PR from source to destination branch. Source and Destination branch are up to date with production.
we have only 1 new commit with 3 files. But, we are able to 49 files in PR. it is displaying the some Existing files in both branch which are identical.
Please help us to solve this issue.
