Committing the first set of changes to my repository

Newbie question 101.  I have created a repository and cloned it using source tree.  I committed my original file:  john.

I have made changes to the john document and now want to save & commit these changes to my repository.

I used the john document (from repository on my local drive) as as my working document , When/If I save to john document to my local repository, my program will ask if I want to over write the existing document,

Do I overwrite the existing john document?  Do I save under another name (sort of defeats having a repository)?  Usually I would save as: Date_john.

Overwrite the existing document, if you get that question.
