Can I restrict a member's access to a repository whose team he's a part of?

I have a team of 5 people and the team has created 2 repositories.

Everybody has access to both repos, but we need to restrict access to one of them for 2 teammates only. 

Is there a way to do it, maintaining the teammates' access to the other repository?

You can totally do that, you can decide to give them permissions individually or to create a group for those users whose access you want to restrict. To learn how, you can read the article Create and grant access to team repositories.
