We use git on a local Windows Bonobo server due to HIPAA laws potentially making it risky to host our code externally (and nobody knew how to setup Linux), so does Atlassian provide a local Windows server install?

Yes, Stash actually must be hosted by you. To clarify, Stash and Bitbucket are very similar (they differ in a few features), but while Bitbucket is hosted in Atlassian's Cloud, Stash is a solution to be hosted internally.
