I have a specific branch with couple of new commits in it. but when I try to open new pull request it shows it doesn't have any commits. Those commits are not show in commit tree either.

Deleting the branch remotely, and then repushing from my local machine fixed this issue for me

Bitbucket definitely has some nasty bugs in this area.  Loads of people "fixing" it by re-pushing their commits and branches.  Would be nice if Atlassian would find this needle in the haystack and remove it...
