What is the difference between application link and web repository when integrating fisheye

As the title suggests I am looking to determine what the difference between setting up an application link between bamboo and fisheye and configuring a web repository for a given repository.

The documentation for integration says to use the web repository, but from what i can tell, administrators would have to configure each existing repository, is my understanding correct?

Also, my apologies, I am new to configuring and using Bamboo.
