[Episode 8] You've Got MCP Running. But Can It Actually Talk to Your Atlassian Stack?

Hope everyone's having a good one. I'm back with another real use case from my ongoing series, and this one's been coming up quite a bit lately, so I figured it was worth sharing.

So picture this. A team had their MCP server up and running and was ready to connect it to their Atlassian Data Center environment. The goal was simple: let the AI handle the repetitive stuff across Jira, Confluence and Bitbucket. Authentication was always in place, but it wasn't the right fit for user-level access through an MCP server. What they really needed was a way to securely validate every request, identify the user behind it, and ensure each request was executed on behalf of that user, with only the permissions they already had. 

Here's the thing. MCP does a brilliant job of giving AI agents a standardized way to communicate across tools. But that's communication, not authentication. For a Data Center environment where you own your security posture, that gap is a real problem.

What they needed was a layer sitting between the MCP agent and their Atlassian stack. Once that was in place, every request was executed on behalf of the authenticated user via OAuth or JWT based authentication, ensuring the agent could only perform actions that the user was already authorized to perform. Administrators could also define which user groups were allowed to access the APIs and optionally restrict specific groups to read-only operations, giving them complete control over how AI agents interact with their environment. 

Getting MCP running is one thing. Getting it to connect to your Atlassian stack in a way your security team would actually sign off on, that's where most teams get stuck.
