Portfilio not recognizing parent epic links for some stories

Trying out Portfolio for JIRA 2 and ran into an issue. Portfolio is not recognizing some stories as having parent epic links even though when I view the stories I can see the epic links and when I view the epics the stories are shown as being part of the epics.

I think I have narrowed it down to stories having multiple sprints, i.e., it was not finished in the original sprint and it was carried forward to the next sprint when the previous sprint was completed.

Portfolio also warns that these stories as causing the sprint capacity to be exceeded.

Is this a known issue? Is there a way around it?
