Two companies merging their Atlassian Cloud instances for Confluence and JIRA. Has anyone done this before? I can't find any instructions with Atlassian regarding this.

Yes! There's is no much information and cases to study and see but if is a merge you will need to map everything inside the instances, issue types, schemes, security, users, groups, fields, workflows, EVERYTHING hehe...
See the gaps and risks, depends how big are the instances, if is more than two cloud to another cloud, maybe you can merge the two first and then go to the core one.
The best important thing will be the Apps section, because several instances uses the same Apps, so this is a big risk and need to map all the configs.
