I tried to clone this repo: git@github.com:mattraffel/rust-libindy-wrapper.git
When I click on clone, I get the popup (twice actually) "Authentication via SSH keys failed.....blah blah". I use putty, import the key. Click yes and retry and back to the same popup.
I am using windows. using bash shell on windows, I have this setup as well:
mattr@TopWoo MINGW32 /c/users/mattr/.ssh

Turns out my problem was created by me.....
I forgot to upload the public key to github. I do not know if github returned more data that could be helpful as it was rather difficult to assess the problem. It would be nice to have a better message, if its possible.
Getting rid of the duplicate error messages, however, should be a priority. That is just an frustrating user experience.

I will check locally but in the meantime can you try switching to openSSH in Tools/Options/General tab and use that?
You will need to export your github key in a suitable format for openSSH.
