I recently updated from one of the 1.9 versions to 2.0. After that install process, (what looks like) a command window pops up on my screen once every several minutes, then disappears faster than I can even read the title bar. I have uninstalled all prior versions and restarted. Any ideas? This behavior is making me very nervous.
Hello! If you've uninstalled SourceTree and this is still happening, then it's probably not related to SourceTree. Please see this and see if it solves your problem:

Thanks!
Thanks, Mike. It did stop happening recently and I wasn't sure if it had to do with a SourceTree update or something else. Turns out the default "blame Mircrosoft for everything" policy actually holds up in this case.
