I would first check Tools > Options > Git to see if Sourcetree is using its embedded Git instead of your system Git, since a different version and/or settings could cause Sourcetree to detect line-ending or permission changes that your CLI ignores.
If both are on the same Git, it is usually just a stale index, so I would run git status once in the repo folder to refresh it, then hit Repository > Refresh Status (or F5) in Sourcetree, and if the files still show up, I would open one of them in the diff view to see exactly which change type Sourcetree is reporting.
