How can I tell ST that two staged files, with different names, are the same file?

After changing the name of a file and making some changes to the file contents, ST displays them as two different files in the Unstaged area, one with the Missing icon and the other with the Not Tracked icon. After staging them, sometimes ST recognizes them as the same file and shows just one file, with the Modified icon.

Other times, however, it does not recognize them as the same file and still displays them as two different files (in the Staged area), now with the Removed and Added icons. In this case, is there a way to tell ST that they are the same file?

[Edit] It looks like this is actually a git issue, not an ST issue.
