I'm looking to apply the freeze functionality of the Table Filter macro to the top two rows of a table. However, once applied, anytime I try to 'filter whole table' and the item I'm looking for isn't in the second to top row, it will disappear. Does the 'filter whole table' supersede the froze row feature?

The filtration really supersedes the froze row feature: it concerns not only the "Filter whole table" but, for example, a simple dropdown filter as well. If the second frozen row matches the filter and is present in the table, then it's frozen. If it doesn't match the chosen criteria, then it's simply gone from the table.
