I have given Edit option to users (To edit Filter) but they are unable to Remove/Add columns as Done option is greyed out.

Are you referring to the board columns? If so, Are they a board/project admin. If not, you would need to grant them permission

When user tried to edit "columns" in filter it is not reflecting ,
For example:
User want to remove Start date in columns, when he tried to do that it is not reflecting in filters.

For clarity, the user is now able to de-select the start date column but the result is that the column is still there? If this is the case, would ask the user to clear browser cache and try again.
