I would like to customize the Customer portal I want to added some hard code links to the page to different resource in the company

you can add links to customer portal using service pack for service desk: https://intenso.atlassian.net/wiki/display/SPFJSD/Links+and+Language+Switcher

There is no supported way to do this. Though I believe that this may be doable in certain places with: https://marketplace.atlassian.com/plugins/com.intenso.jira.plugins.jsd-extender
