When installing Crucible on Windows, shall the user this is going to run under be a domain or local account if the system is a part of the domain?

It doesn't really matter, both local and domain users would be equally fine. There are some recommendations regarding Crucible user: https://confluence.atlassian.com/display/FISHEYE/Installing+FishEye+on+Windows#InstallingFishEyeonWindows-4.dedicated_fisheye_userCreateadedicatedFishEyeuser(recommended).
