SSO does not work, confluence, jira wont accept generated token.

I have a custom web application which is using atlassian-crowd-client library to generate session token. On login a a token gets generated and is stored off in cookies.

Now when i move to either JIRA or confluence the token doesnot get accepted, After manually logging into JIRA or confluence, the cookie crowd.token_key  i put in there gets overridden.

Now this token works but the one generated doesnot. How could i fix this.
