My organization currently uses Auth0 to grant access to our Confluence and Jira instances, and in the process, a "vanity" email is created. If we were to change this so that a vanity email is not created, and instead use the user's original email from their company's domain, would that affect our Atlassian usage costs, or would the cost per user remain the same?

Your costs are based on users, not domains. You can have 50 users from one domain or 50 users from 50 domains and you would still only pay for 50 users.
