We're in the process of moving data centers which means we're picking up our Atlassian VM and moving it to a new host.

a few questions...

Is it recommended to stop all services before shutting down the VM or is it sufficient to shut down the VM and move?

Has anyone here moved their apps this way? What worked, what didn't?

Of course it would be wise to shutdown the applications cleanly before moving the VMs to the new host. Once you've brought it up, you will need to change the base urls for all the applications.
