Good day,
after changing our Confluence instance to SSL (https://confluence.atlassian.com/doc/running-confluence-over-ssl-or-https-161203.html) we are unable to use the companion app.
After trying to edit a file, I'm asked to trust our domain. After confirming this, the software stops and is not working probably.

The certificate is self-signed. Is that a problem?

Indeed, using a self-signed certificate will not work with the Companion App. I found this bug report about it: CONFSERVER-59683
Your only options are switching to a CA signed certificate or to use edit in Office option as described in the workaround of the ticket.
Personally I have good experiences with free auto-renewing CA certificates from Let's Encrypt
