I am upgrading my (Domain joined) Confluence data center server from 8.6 to 8.8 and, after upgrade is complete, the "Network Service" account that starts/stops the service lost all permissions to confluence home folder, sub folders, and files. My system admin account also does not have any permissions to the files even though it shows "ConfluenceServer"\Administrators group (Domain system admins are members) showing full control.

I am able to configure enough folders, sub folders and files to get Confluence running but I have no confidence that all features will work properly.

Any ideas to what is going on? Is this a new security feature and I need to change permissions before upgrading? Can't show logs but can include particular lines if needed.

can you share how did you resolve it?  apparently, I faced the same issue when upgrading for version 8.5.3 to 8.5.6, the admin permission are removed after running confluence installer.

If I remember correctly, I left the permissions as is and edited server.xml with admin notepad or notepad++ to the correct configuration rather than replacing it with the file from the previous version. I’m pretty sure I placed the old trust store in a different location on the server and changed that in the server.xml file.
