I know the free plan does not include advanced permissions and when on the Global Permission screen, Anonymous Acccess is all marked Can't Use, which is what I need right now, but I just want to be certain that means unless they have an account on the site are are logged in, they cannot see anything... correct? Looking to try this out for internal documentation, not public so just trying to be sure.

Thanks for your answer, i've checked it out and i managed to get it working! Seems i wasn't far off, i kept using \$1 but it started working when i stopped using the backslash. This works for me:
--findReplaceRegex "(@[A-Z0-9]*):<span class='quaestor_syntax'>$1</span>"

Good, for Windows, you don't need to escape the $ like for unix.
