Making plugins for non-Cloud Confluence is understood. It operates as a part of Confluence web application.
As about Confluence Cloud, I'm still not clear: where my code should "live"? Do I have to host it on some web-server of my own?
i just need my cloud plugin to provide some output to the page based on input data - just like any generic Confluence macro does. How to do that without having own web-server?

To fix the problem, add the "Root Page" parameter to your Page Tree macro. In wiki markup, it's:
{pagetree:root=My page name|startDepth=2|searchBox=true}
Instead of "My page name", use the name of the page that was originally your space home page.
By default, the Page Tree macro uses the home page of the space as its starting point. If you change the home page, and that new home page has no children, then the navigation panel will be empty.

I can't reproduce it on Confluence 4.2.8. Try to enable the safe mode and see if this issue persists.

EDIT: the search box is there--the navigation tree is missing.
