There may be a better answer to this question but you could:
- Pull the repo
- prune it locally (making what ever deletes you can)
- gc it
- push it back to a different repo to see if it gets the size down.
- If it does, then delete the repo from Bitbucket server
- re-create it and re-push it.
The problem with this is that you'll lose your pull request info.
