Enabling HTTPS for bitbucket server

I have generated certificates to use https for my bitbucket server, but I don't know where I can specify them

In short, if you've generated a certificate you can specify it in $BITBUCKET_HOME/shared/bitbucket.properties to configure HTTPS in Bitbucket Server

Having said all of this, as a general rule I would recommend configuring HTTPS at the load balancer level, e.g. using nginx or haproxy.
