We are looking into using pipelines to deploy to our Azure instance but the configuration looks sketchy, sending credentials and deployment scripts over IP.

Security is always a good concern to have, you should never become complacent with security. With this said, Atlassian does take security and privacy very serious. We have a rather extensive document which walks though how Atlassian does security (to include cloud). You may find this document at Security Practices.
Along with this, Atlassian does have a bug bounty program to ensure our products stay safe and secure. You may find more about the bug bounty at https://bugcrowd.com/atlassian.
