I'm updating my Bamboo Server install using the file downloaded from https://www.atlassian.com/software/bamboo/download and when I run the installer I get a windows defender warning saying the Publisher of the package is unknown. I didn't get this warning when updating Jira, Confluence, or Bitbucket. And I doubt Atlassian don't sign their packages. As a test, I tried running the installer on a different machine. Same Issue. And downloading an older version. Same Issue. What's happening here?

pretty much what you mentioned. Jira, Confluence, or Bitbucket-installfiles are signed, the one you have downloaded is not.
This might have happened by mistake or the Bamboo team packages the installation files in a different way.
