Most of the documents I am trying to upload on confluence have multiple links throughout the text included in the file. For some reason when I try to upload files containing links I am not allowed to. Is this because the links might have some special characters and this throws off confluence?

It could be any number of reasons causing that problem, that not least among them. However, this seems to be a case of Confluence being used like SharePoint; i.e. a clumsy file server rather than a serious collaboration/documentation tool which SharePoint... is not.
My usual counsel at my shop (and now that they have seen the benefits they all do it) is to actually convert documents to Confluence content. In that way, you have rather more of the richness of Confluence for your documentation (linking, formatting, etc) along with fast and easy content view among other benefits.
Confluence does an excellent job of getting formatting pretty good with a simple select all/copy/paste with usually only minimal touchup required. This also may go a long way toward solving your link problem; embedded links are typically not a problem in Confluence content.
