How to patch or retrieve data from a server that has security vulnerability?

 We have been using Confluence and recently went to the free version with limited licenses. There was a security release that warned of a vulnerability so our security team needed to shut down the server.
What are our options to either patch the server or move data from the server?

We are forced to keep the server shut down for security reasons and can't keep it up for any extended period of time to manually pick through each individual file.

Have you already applied the mitigation script provided in the Advisory ? Was your instance already compromised or you shutdown the server just as a precaution ?
