There is no single correct way to use Confluence. You can customize it in a variety of ways to suit the needs of your organization.

If you are trying to ensure your organization is using the app effectively you may want to engage with an Atlassian Solution Partner to assess your organization's needs and current usage of the product, to generate recommendations on more effective utilization. I would recommend you to start working with it. Out of the box, there are not many things that could go wrong, as long as you don't change system settings like anonymous access.
Create your spaces and try to use as many as you need and as less as possible. The more spaces you have, the harder it will get to keep your content up to date and organized. Use folders inside of your spaces to organize your pages/whiteboards/etc.
Keep it simple and build your Confluence environment step by step. Also there are countless tutorials on YouTube, that are helpful and of course there is an official documentation by Atlassian, that you can find online.
