It seems like our codeblocks are no longer in our confluence documents. If i go look at previous versions of the document they are not available. Are they just gone forever? The app is up to date at version 3. Is there a way to get the code that was entered or should we go with a new vendor and rewrite
My site had this message and we had to update the app. Could you double check whether it is up to date in your site?

Are you running the latest version?
If so, I'd speak to the Atlassian Support and investigate the issue - it's probably related to this announcement:
