I am using Portfolio to set Themes. Do these Themes propagate down to anything visible when viewing the issue in JIRA?

Unfortunately not, as far as I know. The only Portfolio for Jira custom fields that are available in Jira are the Team and Parent Link fields.
The interesting thing is that if I try to set a Theme to a Closed issue, I get "unable to commit. You do not have permission to edit issues in this project." So it acts like it IS trying to set SOMETHING in JIRA (versus just Porfolio)
