I would like to know if i have under 3 agents(the free barrier) and 100+ customers(company employees) and i want to purchase the Theme Extension for Jira Service Desk then what would be the cost? is this theming price for all 100+ employees or pricing is for only the 3 agents that will resolve tickets and maintain the platform?

According to information on the Marketplace:
“Apps are billed based on the number of users in your Atlassian product. Jira Cloud apps are priced based on the maximum number of users of the Jira products on your instance. For example, if you have Jira Software (50 users) and Jira Service Management (10 agents) on the same instance, you pay the 50-user price for apps.”
Atlassian provides this information on the app listing in the Pricing tab.

Are my customers(company employees who will make tickets to me) counted as jira software users?
Asking because i am at beginning with using JIRA and i don't know the difference.
What i am asking is if i am just me as an administrator and the rest are customers who will make tickets, will i need to pay for the theming for the entire database(including employees) or just for me(which puts me in the free zone)?

Individuals submitting issues through the Jira service desk portal are not included in your user count and thus, do not incur additional charges.
