I was wondering if there was a way to increase the timeout value for running groovy scripts from the script console (available through the Script Runner plugin). Granted, the script does some heavy-duty job of looping through 5000 issues, but it would help our company tremendously if the console does not time out.

There are suggestions how to handle this in the description of that issue.
Thanks for the quick response. Is there a way to run the scripts elsewhere (i.e. not from the script console or as a post-function) so that the timeout does not occur from the browser?

you can see what rest call it makes from the browser and make the same call using curl or whatever.
