How do I save a JQL query by Excel file. It is as if there is one JQL query repository and if I change it for one Excel file, it gets changed for all Excel files.

It sounds like you're trying to save a JQL query results into an Excel file, and perhaps the query is being linked or referenced in a way that creates a single source of truth, meaning any changes to the query impacts the output of multiple resources that are based on the query.

It's difficult to say without more information, but you might need to create different saved queries for each linked Excel file.
