Can I skip a level in the issue type hierarchy for some projects but not others? I have some projects that want to use a new "Sub-epic" issue type that is parent to Feature and child to Epics and others that should not use this level: Epic is parent to Feature (current configuration for our system). Example of what I'm looking for is below. Can it be done?

You can use Issue links to create different hierarchies for different projects. If you are open to try out a mktplace app for this requirement, do take a look at
In the video below, we have a "New Issue" type which is being set as a parent of Epic using issue links. Similarly you can have any issue type above/below other issues. The app has multiple other features including roadmaps which are very useful in project tracking and management and is free for upto 10 users.

If you are using the issue hierarchy in Jira Premium, this is global for your entire Jira instance and it cannot be changed.
If you want to apply different hierarchies for different projects, you'll have to revert to marketplace apps that enable you to create flexible hierarchies.
