I have set up a Microsoft Flow to trigger and issue to be created from emails in JIRA and Outlook - what happens is when the reply message comes in it triggers another issue how can I create an automation rule in JIRA to remove the reply message?

Are you handling the issue creation in Microsoft?
Have you tried the Jira email handler setup?
Jira will use email header information to locate the original ticket to update.
