We have two boards under one project - "Core" and "UI Refresh" based on a saved query. The issue view looks good, but the epic filter is not working correctly. Some epics only appear on the Core board, even though they have no open issues appearing in the Core backlog, and do have active issues in the UI Refresh backlog.

The Epics that appear in the Epics panel for a board are based on the filter used for that board. It doesn't matter if the Epics have any issues associated to them.
If you want to constrain which Epics appear in the Epics pane of the board, you have to define the epics such that only the ones you want to see fall within the criteria of the board's filter.
Ah, that was the problem, thanks. I added a label that's included in the query to the epic itself, and it's appearing now.

It's a pretty complex query that includes labels and a list of epic IDs for the UI board, and the Core board's query is pretty simple - NOT the UI board filter.
