We did change account email in our local directory and it ended with secondary account in Atlassian Cloud. Secondary account (with correct address) is not flagged as managed and can't derive privileges via managed groups and first one can't be used any more as email has changed.

When you changed the email address, did you change the domain portion of the email address? If so, is that still a domain that you have claimed?
Or are you claiming a subset of accounts from that domain?
