I've had the links (Epics and Stories) disappear from two different confluence documents.  I don't know what's causing the issue.  Has anyone seen this before?  Is there a solution to stop it from happening.

@Dennis Lewis Welcome to the Atlassian Community!

Are you saying that the text of the link is removed or that the text is still there, but is no longer a link?

Simplest case: If you look at the history of the page (in View mode, select the ellipsis button at the top right of the page and select Page History) and compare recent versions, do you see that someone edited the page an removed the text or link?

If this is not the case, I can't think of what might be happening.

The links within the confluence document is gone.  The epics and stories remain as issues in Jira.  If I go back in different versions of the confluence document, there will be a point where the links are there.  I'm the only one editing the document, so no one has purposely deleted the links.
