We mistakenly tried to upgrade before renewing license. We then followed the procedure here (https://confluence.atlassian.com/display/DOC/Upgrading+Beyond+Current+Licensed+Period?focusedCommentId=302812303&#comment-302812303) to finish the upgrade (4.0 to 4.3). Now all plugins are missing and we cannot see/access spaces from the dashboard, we cannot edit any content, and menus do not render properly. What to do now?

I'd suggest that you raise a support ticket at http://support.atlassian.com, so that the engineers can see exactly what is happening.
