We don't use Agile and I would like it not to appear when you open an issue.

It comes from Greenhopper. You must be using it in one of your projects?
I am not using Greenhopper.
The "Agile" stuff only appears if you have Greenhopper installed and enabled. You could turn it off entirely to completely rid yourself of it, but if you do want some projects to use it, then the best you can do is disable it for those projects. Agile will still appear, along with gadgets etc, but a lot less when users are in none-Agile projects.
