I use one story as template to create others, using the CLONING native feature.However, whenever I clone a story with tables that contain header-type text, the cloned story comes with a markdown style formatting instead of the normal one.Bug?

I have the same experience as you do.
I've opened a support ticket with Atlassian to ask about this.
Alright good to know I'm not alone in this! Keep me updated as to what they answer!
Atlassian has acknowledged this as a bug and opened an issue in their backlog for it.

They have no work around for retaining the formatting, and recommend not using the Heading format in table header rows.
