How to remove a Flag from an item?
From the board, you should be able to toggle the flag.
You can also search for flagged issues via JQL.

Simple way is very similar to adding a flag. Right click on the story/task and chose "remove flag" and enter the resolution if necessary. Similarly follow the same process to add a flag.
