If I have a Jira organisation with 3 Jira cloud instances will I pay for users per instance

In other words will I pay for the users 3 times if they are accessing the 3 different Jira servers?

Is this the same for enterprise licences?

For the Enterprise license you pay once per user and they users then have access to all instances. Refer to
