When we add a customer to an organization of a portal, they automatically get added to our other portals.How can we change that and when we invite customers to a portal they only get added to that?

If you want to restrict customers to a specific project, you must change the "Customer permissions" to "Customers added to this service project only by agents and admins".This option means that only people that admin/agent adds to a project will be able to access the portal and open tickets for that project.
i.e. Go to project settings --> Customer permissions -->select "Customers added to this service project only by agents and admins"
