Is there any app that will make the ability to have transitions only for customers and users shared within Organizations? That transitions must be not accessible for agents.

Add JSU Automation Suite for Jira Workflows add-on.
You get workflow condition "User in custom field". Select Organization and one more condition User is reporter. Make sure you have selected "Any of these conditions".
