Is there a way I can search for/filter issues that are linked to Freshdesk tickets?
it depends on how they are linked. is there some field in the Jira issue that references an issue in FD? if so then you could use JQL, e.g.
project = xxx and field-FD is not empty

Unfortunately, even though the Freshdesk link shows in the fields section
It does not seem to have a field as such.
It does not show up in the Fields selection screen.
If you enter the following JQL into the advanced search for issue screen does it present results?
“Freshdesk support” is not empty
No, it responds:
Field 'Freshdesk support' does not exist or you do not have permission to view it.
