I am attempting to follow the direction to verify the ownership of a domain. I am a Site administrator and using the following link as directions.

When I go to Admin.atlassian.com, I do not see anything for Directory in the list. Am I missing something?

Checking the details of your site, I can see that you are also an Org administrator, so you should be able to access Directory > Domains.
On admin.atlassian.com, you need to click on the desired organization, so you will see the options:
